The incident may have happened prior to the Indestructible sessions, and could have already been resolved by time we heard about it. Take that into consideration, as well.

In interviews after the Indestructible tour, after Disturbed had finished recording for Asylum, is when he described the song about being betrayed. It was while we were waiting for Asylum to drop into stores. Way after the songs for Indestructible were recorded. Maybe Disturbed thought about putting "Parasite" on Asylum then decided

That's always a possibility that they had considered Parasite for Asylum, then decided not to put it on that album after all. But if you listen to the lyrics of Parasite, it's definitely about betrayal (Fucked over again, I even called you a friend; a mistake I won't be repeating).

I always thought the song was Innocence

from whats on Disturbedpedia it has 'Parasite' as A relationship where one of the individuals is being used for all their hard work. It is the falling out between them but told from the perspective of the person being used.

which can go into 'Run' as its about a revenge plan
